Sulfuric and nitric acids entering a watershed can deplete its acid-neutralizing capacity (ANC) and release toxic inorganic aluminum from soils. Fish then face gill injury, disrupted salt balance, breathing problems, poor growth, failed reproduction and, during severe or prolonged exposure, death.
What acid rain does before it reaches fish
Rain, snow and dry deposition carry sulfuric and nitric acidity onto a lake’s watershed. Soils and bedrock normally neutralize some of that acidity. In watersheds with weak buffering capacity, ANC falls as acid enters the system. Once soil chemistry is altered, aluminum minerals become more soluble and inorganic aluminum can be flushed into streams and lakes.
That means two lakes with the same pH may not present the same risk. ANC, calcium, dissolved organic carbon, sulfate and nitrate, geology, and the form and concentration of aluminum all influence how toxic an episode will be.
How acidic water harms fish
Gill injury and loss of salt balance
Fish gills regulate oxygen uptake and the movement of ions such as sodium and chloride. Acidic water makes that regulation harder, forcing fish to spend energy maintaining their internal chemistry. Inorganic aluminum can accumulate on gill surfaces, interfere with ion transport and cause respiratory dysfunction. The U.S. Environmental Protection Agency describes the result as potentially fatal: “Aluminum can accumulate on the surface of a fish’s gill, leading to respiratory dysfunction, and possibly death.”

Breathing, behavior and growth
Gill damage and ion loss can produce labored breathing, abnormal swimming, reduced feeding and slower growth. A fish may survive a short exposure yet emerge in poorer condition, with less energy available for growth or spawning.
Eggs and young fish are most vulnerable
Early life stages generally tolerate acid stress less well than adults. The EPA’s practical guide states: “At pH 5, most fish eggs cannot hatch. At lower pH levels, some adult fish die.” Species differ, however, and the outcome also depends on calcium concentration, dissolved organic carbon, exposure duration and whether acidity is chronic or arrives as a brief pulse.

Can acid rain kill fish?
Yes. Mortality is most likely when low pH coincides with elevated inorganic aluminum, low calcium or a rapid change in water chemistry. Fish kills can occur during a severe chronic decline, but a lake that appears acceptable during routine sampling can still experience a lethal storm or snowmelt episode.
Why snowmelt and storms can be especially dangerous
Watersheds can store acidity and mobilized aluminum in soils and shallow groundwater. Rapid snowmelt or intense rain flushes that material into tributaries and lakes. This short-lived event is called episodic acidification: ordinary measurements may look less severe, followed by a sudden period of low pH and high metal exposure.

USGS field work in affected watersheds documented higher fish mortality, downstream movement of brook trout, lower trout density and biomass, and losses of acid-sensitive species during moderate-to-severe episodes. A brief pulse can therefore remove a year’s recruitment even when average seasonal chemistry does not look extreme.
What pH is too acidic for lake fish?
There is no single cutoff that protects every species under every condition. The clearest general warning point in the EPA guidance is pH 5: most fish eggs cannot hatch at that level, and some adult fish die below it. Risk can occur at higher pH when inorganic aluminum is high, calcium is low, or a rapid episode causes a sudden chemical shock. Conversely, dissolved organic carbon and other site conditions can alter toxicity.

Why trout disappear from acidic lakes
Brook trout and other acid-sensitive fish can be affected directly and indirectly. Adults may suffer gill and ion-balance stress during episodes, while eggs and fry fail to survive or recruit into the population. Fish may also move downstream to escape deteriorating water, reducing the number observed in the lake.
At the same time, acid-sensitive aquatic insects and other invertebrates disappear. Fewer insects mean less food for juvenile and adult trout. Loss of forage fish and invertebrate diversity simplifies the food web, so a lake can retain some fish while losing the prey base needed to sustain a robust population.

What happens to the lake food web
- Acid-sensitive insects and other invertebrates decline first in many systems.
- Young fish lose prey, reducing growth and survival.
- Forage fish and sensitive predators may disappear, lowering species richness.
- Reduced recruitment can leave an older, smaller or less diverse fish community.
- Changes in fish movement and abundance alter predation throughout the lake.
Do lakes recover after acid rain stops?
Water chemistry can improve before fish communities do. In a USGS analysis of 43 Adirondack lakes sampled over 28 years, mean ANC rose from 3 to 30 μeq/L and mean inorganic monomeric aluminum fell from 2.22 to 0.66 μmol/L between 1984–87 and 2008–12. Despite those chemical gains, fish-community richness, total catch per net night and brook-trout catch per net night did not change significantly.
The finding supports a cautious conclusion: emissions controls can reduce acidity and aluminum, but biological recovery may be delayed. Eggs, habitat, prey communities and source populations may all need time to return; some watersheds may also require additional restoration.
A separate Catskill analysis linked brook-trout mortality during acidic episodes primarily to inorganic aluminum and dissolved organic carbon. In its regression analyses, mean or median inorganic aluminum measures explained 73–99% of the variation in mortality. That result applies to the studied episodes and should not be treated as a universal threshold for every lake.
How to check whether a lake is at risk
Use pH as a screening measurement
A freshwater pH test kit, such as the API Freshwater Aquarium pH Test Kit, can demonstrate whether a sample is unusually acidic. It includes a test bottle, capped tube, instructions and a color card. Use it for a classroom activity or preliminary screen, not as proof that a lake is safe for fish.

A meaningful lake assessment should include:
- pH and acid-neutralizing capacity (ANC)
- Dissolved inorganic or inorganic monomeric aluminum
- Conductivity and calcium
- Sulfate and nitrate
- Dissolved organic carbon
- Sampling during normal conditions and after major rain or snowmelt
Professional laboratories and lake-monitoring programs use appropriate preservation, sampling locations and analytical methods. A single surface-water pH reading cannot diagnose episodic acidification or aluminum toxicity.

A practical way to interpret results
- Check the watershed. Granite, thin soils and other low-buffering settings are more susceptible than watersheds with abundant carbonate minerals.
- Separate chronic from episodic exposure. Compare baseline samples with measurements collected during storms and snowmelt.
- Pair pH with ANC and aluminum. These values reveal whether the lake has little neutralizing capacity and whether toxic metal is present.
- Look at life stages and species. Failed spawning or missing juveniles may appear before an obvious adult fish kill.
- Track biology as well as chemistry. Fish abundance, recruitment, invertebrate diversity and trout movement may lag behind chemical recovery.
