Improving Your Pet’s Gut Microbiome: What the Evidence Supports and What It Doesn’t

Diet is the best-supported way to shape a pet's gut microbiome. Here is what fiber, probiotics, and veterinary treatments can and cannot do, and when to call a vet.

For most pets, the realistic goal of “improving the microbiome” is supporting normal digestion and overall health, not reaching an ideal bacterial profile. The most reliable lever is an appropriate, complete and balanced diet. Probiotics, fiber, and veterinary treatments such as fecal microbiota transplantation have a place in specific situations, but the evidence does not show that a supplement improves quality of life in every healthy pet.

What “improving the microbiome” can realistically mean

The intestinal microbiota is the community of bacteria and other microbes living in a pet’s gut. Diet, the host’s own biology, and illness all interact with it. Veterinary references describe dysbiosis, an imbalance in that community, as associated with disease. Inflammation can also contribute to dysbiosis, which means the relationship runs in both directions. A change in the microbiome is therefore not automatically a diagnosis or a treatment target.

There is also no single “healthy” bacterial profile that every dog or cat should match. The practical goal is to support normal digestion and general health, and to treat the cause when a pet has signs of illness.

Start with the diet

Diet is the best-supported way to shape the gut microbiota. Merck Veterinary Manual’s review “Modifying the Intestinal Microbiota in Animals” (full review October 2023, updated November 2024) describes longer-term diet changes as a major route to changing intestinal microbiota, and notes that diet composition influences both the microbes and the products they make.

For an otherwise healthy pet, the sensible baseline is a suitable complete and balanced diet for that individual animal. Cornell University College of Veterinary Medicine states it plainly in its “Diets to Boost Immunity” guidance: “The bottom line for supporting the immune health for your dog is to feed them an appropriate, balanced and complete diet.”

Be cautious about presenting raw food, homemade food, or a specialty diet as a universal microbiome fix. The guidance reviewed here does not establish that any of these improves the microbiome in all pets, and a home-prepared diet that is not complete and balanced can create its own problems.

When a pet already has digestive signs, the approach changes. A veterinarian may recommend a diet trial or a therapeutic food. Merck’s chronic enteropathy review (full review August 2025) states that more than 50% of cases of chronic enteropathy resolve clinical signs with dietary modification. This is a statement about chronic enteropathy in general, not a promise for any individual pet, and it does not mean diet alone cures every case.

Fiber: a prebiotic that needs a clinical plan

Fermentable fiber can act as a prebiotic. It feeds beneficial microbes and supports the production of short-chain fatty acids, which the gut uses as an energy source. Merck names beet pulp, inulin, and psyllium as examples of fiber sources used in nutritional contexts.

Fiber is not a neutral add-on. In colitis, Merck’s “Colitis in Small Animals” review (full review June 2025) says that fiber supplementation or a commercial high-fiber diet can help many animals, but that treatment depends on the underlying cause and the individual patient. For a pet with symptoms or disease, the choice of fiber and the dose are clinical decisions, not something to adjust by trial and error at home.

Probiotics: not interchangeable, and not guaranteed

Probiotics are live microorganisms, and their effects depend on the specific strain, the dose, and the formulation. A benefit shown for one strain does not transfer to another product. Veterinary sources say the evidence for many probiotic benefits is limited. Merck notes that evidence in chronic enteropathy is scarce, and that product labels can differ from the actual contents or potency.

Cornell’s “The Power of Probiotics” discusses specific canine strains and products that have been studied, but it does not establish a single best product for all dogs. If you are considering one, use this checklist:

  • Identify the exact strain, not just the genus or a brand name.
  • Ask whether studies were done on that strain and in what species.
  • Confirm the goal: everyday digestive support, or treatment of a diagnosed problem.
  • Discuss it with your veterinarian before starting, especially if your pet has a known condition.

Cornell specifically cautions that severely immunocompromised dogs should receive probiotics only with veterinary supervision.

Fecal microbiota transplantation

Fecal microbiota transplantation (FMT) is a veterinary intervention. Merck describes its use in dogs and cats, including as part of care for some chronic enteropathies. Companion-animal data are more limited than human data, and Merck states that further study is warranted. Treatment starts with donor screening and a full case assessment. FMT is not a wellness routine and should never be attempted at home.

Antibiotics and other medications

Antibiotics alter the microbiota, and Merck notes that oral antimicrobial treatment can itself induce dysbiosis. Do not give antibiotics to “reset” the microbiome of a healthy pet. Any antimicrobial decision belongs with a veterinarian, who can weigh the infection, the risk of disrupting the gut, and the alternatives.

Comparing the options

The table below summarizes where each approach stands. The sources reviewed do not include head-to-head trials, so no option should be ranked as better than another in general.

When to see a veterinarian

Cornell’s “Diarrhea” guidance says veterinary care should be sought if any of the following occur:

  • The pet stops eating.
  • The pet is lethargic.
  • The diarrhea is black or tarry.
  • There is associated vomiting.
  • The diarrhea does not resolve in 48-72 hours.

Do not wait on a supplement to resolve any of these signs.

What this means for quality of life

The link between gut health and quality of life is clearest in pets with a diagnosed digestive disease. In chronic enteropathy and colitis, resolving clinical signs is a meaningful outcome, and the guidance above describes how diet, fiber, and veterinary treatment can help. For a healthy pet, the evidence reviewed does not establish that any probiotic, fiber product, or specialty food improves quality of life.

Keep in mind that the sources cited here are principally about dogs and cats. Their conclusions should not be extended to other pets without species-specific evidence. The Merck reviews are dated 2023 to 2025, and the Cornell pages are general university guidance that is not dated in the material reviewed, so check your veterinarian for advice on the current options for your pet.

A good starting point is a conversation with your veterinarian about your pet’s diet, any recurring digestive signs, and whether a diet change or a targeted product makes sense for that individual animal.
