To clean a chicken coop, move the birds out, remove bedding and manure while dry, wash and rinse the surfaces, apply an appropriate disinfectant exactly as its label directs, then let the coop dry completely before adding clean bedding or returning the flock.
What to do before cleaning
Set up a separate place for the chickens to stay while you work. Keep them out of the coop through cleaning and disinfection, and until the enclosure is completely dry. Gather a scraper or small shovel, a brush, water, detergent, and an EPA-registered disinfectant whose label covers the disease concern and poultry setting you need.
Wear clothing and shoes reserved for poultry care, or suitable disposable protection. Dedicated gear helps reduce the chance of carrying contamination between bird areas. If you are taking precautions against bird flu, CDC recommends more extensive protection: goggles, disposable gloves, waterproof or disinfectable boots or boot covers, an N95 respirator if available (or a well-fitting mask), fluid-resistant disposable coveralls, and a head cover. How to clean a chicken coop in 7 steps

Put on protective clothing
Use dedicated poultry-care clothes and footwear or suitable disposable protection. For bird-flu precautions, follow CDC’s PPE recommendations above.

Move the chickens to a separate area
Remove the birds before thorough cleaning. Keep them away while you wash and disinfect, and do not return them until the coop is fully dry.

Remove used bedding and loose debris
Take out old litter, manure, feathers, and other organic material. A scraper or small shovel can help lift bedding and debris from the floor and other surfaces.

Dry-clean the remaining dirt
Brush, scrape, or shovel away caked-on manure and dirt before using water. Disinfectant cannot work properly through organic matter or caked-on dirt, so removing visible debris first is essential. USDA’s clean routine and backyard poultry cleaning checklist both put debris removal ahead of washing and disinfection.

Wash and rinse the surfaces
Scrub the coop with water and detergent, working from top to bottom and back to front. Rinse carefully so detergent and loosened dirt are removed before disinfectant is applied.

Apply disinfectant according to its label
Use an EPA-registered product with label directions and efficacy claims that match your concern, including avian influenza if that is the pathogen you are addressing. Follow the label for dilution, contact time, ventilation, rinsing, surface compatibility, and animal re-entry. There is no single disinfectant established as suitable for every coop and concern; do not substitute an unverified homemade recipe or assume a product works for a pathogen unless its label supports that use.

Let the coop dry, then reset and clean up
Leave the enclosure empty until it is completely dry. Open doors or windows or use fans to help it dry, if appropriate for the space. Add clean bedding only after drying. Clean and disinfect reusable boots, discard or wash protective gear as appropriate, and wash your hands thoroughly.

When routine cleaning is not enough
This routine is for ordinary backyard-coop cleaning, not a suspected disease outbreak. If chickens are sick or dying, contact your State veterinarian or USDA for animal-health guidance rather than treating cleaning as a substitute. Follow any disease-specific directions you receive.
