You usually cannot identify a chipmunk or mouse from one small black pellet. Their droppings overlap in size, color and shape, so the most reliable field identification combines the pellet with where you found it, how many are present, whether new ones appear, and nearby signs such as a burrow or gnaw marks.
Indoor pellets in cabinets, drawers, food-storage areas or along walls are more consistent with mice. A small number of pellets outdoors beside a burrow, foundation, deck, patio or feeder is more consistent with chipmunk activity. Those are probability clues, not a species test—and both should be treated as potentially contaminated.

Chipmunk poop vs. mouse poop: the practical differences
The table below is a starting point, not a guaranteed diagnosis. University of Florida IFAS Extension notes that rice-grain-sized pellets may come from rats, mice, chipmunks or bats. A single pellet therefore cannot identify the animal that left it.
| Clue | More consistent with mice | More consistent with chipmunks | How much weight to give it |
|---|---|---|---|
| Typical setting | Inside cabinets, drawers, pantries, food-storage areas, garages and along interior walls | Outside near a small burrow, foundation, deck, patio, bird feeder or other feeding site | High, when several clues agree |
| Pellet size | Cornell University Integrated Pest Management gives a mouse benchmark of 1/8 to 1/4 inch | No universal chipmunk-only size has been established; pellets can overlap the mouse range | Low by itself |
| Shape and color | Generally cylindrical, with pointed to rounded ends; usually black, although food can change color | Small, dark pellets can look similar | Low to moderate |
| Distribution | Repeated trails, clusters or scattered pellets where mice travel and feed | Few visible pellets near an outdoor shelter or feeding area | Moderate |
| Burrows | Not normally associated with a conspicuous outdoor burrow at the dropping site | A small entrance under a deck, step, foundation edge or woodpile supports chipmunk activity | Moderate to high |
| Burial behavior | Mice leave droppings accessible | Chipmunks typically bury droppings in their burrows | Useful behavioral clue, but not proof |
| Time of activity | New pellets after dark or overnight are more consistent with mice | Fresh activity during daylight is more consistent with chipmunks | Moderate; not a validated species test |
Think of this as a likelihood assessment. Do not label a pellet “chipmunk” or “mouse” solely because it resembles a rice grain or falls within 1/8 to 1/4 inch.

What mouse droppings usually look like
Cornell University Integrated Pest Management describes rodent droppings as generally cylindrical, with ends that may be pointed or rounded, and usually black. Food can alter the color. Cornell’s stated mouse measurement is 1/8 to 1/4 inch long; the page was accessed in 2026.
That measurement is a benchmark for common mouse droppings, not a rule that every pellet in that range came from a mouse. Rats, chipmunks and bats can produce similarly sized material, as University of Florida IFAS Extension explains.
Fresh versus old pellets
Fresh feces are often moist and shiny. As they age, they dry, lose their sheen and may turn grayish. Age changes the appearance, so a dull gray pellet is not automatically from a different animal. Photograph the material before disturbing it, placing a ruler or another known-size object beside it for scale.

There is no cited, universal chipmunk-only pellet size that separates chipmunks from mice. Chipmunk feces can overlap the small, dark, rice-grain appearance associated with other rodents. That is why outdoor context and behavior matter more than a close visual match.

An Ask Extension expert states that chipmunks are generally discreet about their droppings and typically bury them in their burrows, whereas mice do not. Finding a few pellets immediately beside a small outdoor burrow is therefore more suggestive of chipmunk activity than finding a long indoor trail. It remains a clue rather than laboratory identification.
Where you found the droppings is often the strongest clue
Indoor locations that favor mice
Look for repeated pellets in cabinets, drawers, pantries, food-storage spaces, behind appliances, in garages, or along walls. CDC identifies cabinets, drawers and other hidden indoor areas as common places for rodent droppings. Mice commonly travel close to walls and leave waste along those routes, especially where food, nesting material or water is available.
One isolated pellet can be tracked in from outdoors, so inspect the wider area. A pattern that returns after cleaning, extends along a wall or appears near stored food is more consistent with an active mouse presence than with a chipmunk passing through.
Outdoor locations that favor chipmunks
Check around a small burrow opening, under a deck or step, beside a foundation, near a patio edge, under a woodpile or close to a feeder. Chipmunks spend much of their time above ground during daylight and may forage around these features. A few pellets in such a location, especially with a nearby entrance hole, support that interpretation.

Outdoor pellets can also come from mice, rats or bats. Do not assume that a burrow belongs to the animal that left the droppings without checking for tracks, gnawing, food caches or repeated activity.
Use surrounding signs to break a tie
Burrows and shelter
Inspect the ground without putting your hands into a hole. A small opening under a structure, with recently disturbed soil or a clear runway, supports chipmunk use. Mice may nest in wall voids, boxes, insulation, vehicles or clutter and may leave no obvious outdoor burrow at the dropping site.
Gnaw marks and food remains
Look for paired tooth marks on seed bags, cardboard, plastic containers, wood or electrical insulation. Check for shells, seeds, chewed fruit, crumbs and food moved from a feeder. These signs establish rodent or wildlife activity but do not always distinguish a chipmunk from a mouse; combine them with location and timing.

In dust or soft soil, photograph tracks before cleaning. A run along an indoor wall, behind stored boxes or beneath a door favors mice. Tracks leading between a burrow, deck and feeder fit chipmunk activity better. Avoid touching unknown feces, nesting material or tracks with bare hands.

A repeatable home identification process
- Keep people and pets away. Do not let children or animals sniff, lick or step through the material. If pellets are in a food-preparation area, set the food aside until the surface has been disinfected.
- Photograph before cleanup. Use a ruler, coin or other known-size object for scale. Take an overview showing the room or outdoor feature and a close-up showing shape and condition.
- Record the setting. Note whether the pellets are indoors or outdoors, their distance from walls or a burrow, nearby food, water, nesting material, gnaw marks and any tracks.
- Estimate age cautiously. Moist, shiny material is likely recent; dry, dull or gray material is older. Appearance alone cannot identify the species.
- Count and map the distribution. Record isolated pellets, clusters and trails. Repeated indoor distribution is more consistent with mice; a small outdoor cluster near a burrow is more consistent with chipmunks.
- Clean using the wet method. Follow the CDC procedure below rather than sweeping or vacuuming.
- Recheck after cleaning. Write down the cleanup time and inspect later the same day and the next morning. New pellets indicate ongoing activity, but daytime versus nighttime recurrence is only a practical clue, not a validated species test.
Why timing can help—but cannot prove the species
Ask Extension describes daytime chipmunk foraging and nighttime mouse activity as a practical observation. If fresh pellets appear after an overnight period, mice become more likely; if activity is visible in daylight around an outdoor shelter, chipmunks become more likely.
Weather, lighting, food availability and the presence of people can change an animal’s schedule. Use a motion-activated camera aimed at the surrounding area if you need additional context, and keep it away from places where children or pets could tamper with it. Do not delay safe cleanup while waiting for footage.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone. Both types of droppings can carry disease
CDC states that rodents such as rats, mice and chipmunks are known to carry many diseases. Contact with droppings, urine or saliva can spread pathogens, and you cannot tell by looking whether an animal is infected. The pellet’s size, color or apparent age does not make it safe to handle.
People who are pregnant, immunocompromised, very young or medically vulnerable should avoid cleanup when possible. Have another adult follow the wet-cleaning method, or ask a qualified professional when the contamination is extensive.

How to clean chipmunk or mouse droppings safely
CDC’s cleanup guidance, updated April 8, 2024, is designed to keep contaminated particles from becoming airborne.
- Put on gloves. Use rubber or plastic gloves. If you have cuts on your hands, cover them before putting on gloves.
- Do not sweep or vacuum. Dry sweeping and vacuuming can aerosolize contaminated particles.
- Soak the waste. Spray the droppings and any urine until thoroughly wet with an EPA-registered disinfectant, following its label, or with a fresh bleach solution. CDC’s example is 1.5 cups of household bleach in 1 gallon of water, a 1:9 dilution.
- Wait the full contact time. Let the solution soak for five minutes, or for the longer time specified on the disinfectant label. Keep children and pets away during this period.
- Pick up with paper towels. Wipe the wet material and place the towels in a covered garbage can.
- Disinfect hard surfaces. Mop or sponge floors, shelves, counters and other hard surfaces with disinfectant. Follow the product’s ventilation and rinse instructions.
- Remove gloves correctly. Wash gloved hands before taking the gloves off, then remove them without touching the contaminated exterior.
- Wash bare hands. Use soap and running water immediately after glove removal.
Make bleach solution fresh. Never mix bleach with ammonia, acids or other cleaners, and provide ventilation. For heavy infestations, CDC lists additional protective equipment such as coveralls, boots or shoe covers, gloves, goggles and appropriate respiratory protection. Follow current product labels and local waste rules.
When cleanup is not a do-it-yourself job
Arrange professional help when droppings cover a large area, when there is substantial nesting material, or when contamination is inside heating or cooling ducts. A qualified pest-control or wildlife-control professional can identify entry points, remove animals legally and clean areas that are difficult to reach safely.

Professional advice is also appropriate when droppings keep returning after you have removed food, water and shelter sources, when you cannot determine whether a hole is occupied, or when anyone exposed develops health concerns. Choose a provider licensed for your location and for the relevant pest or wildlife work.
Prevent more droppings
- Store grains, pet food, birdseed and snacks in tightly closed, rodent-resistant containers.
- Clean crumbs and spills promptly, and do not leave pet food or water out overnight where wildlife access is possible.
- Reduce clutter, cardboard and sheltered nesting material in garages, sheds and storage areas.
- Seal gaps around doors, pipes, vents, foundations and utility penetrations with durable materials suited to the opening.
- Repair torn screens and fit door sweeps where appropriate.
- Keep seed feeders away from doors, foundations and decks, and clean spilled seed.
- After exclusion work, continue monitoring for new pellets rather than assuming the first cleanup solved the problem.
Bottom line
Mouse droppings are commonly described as 1/8 to 1/4 inch, cylindrical pellets, while chipmunk droppings can look similar and have no proven chipmunk-only size. Indoor trails in hidden food-related areas lean toward mice; a few outdoor pellets beside a small burrow lean toward chipmunks. Because appearance cannot reveal infection or guarantee the species, photograph and document the clues, then clean every suspected rodent dropping with the CDC wet method.
