Flathead Lake has a mix of native and introduced fish. Today’s principal angling targets are lake trout, lake whitefish, and yellow perch, while native bull trout and westslope cutthroat trout remain especially important conservation species.

Flathead Lake contains both native and introduced fish. The species anglers are most likely to hear about today are lake trout, lake whitefish, and yellow perch; Montana Fish, Wildlife & Parks identifies those three as making up most of the lake’s catch. The lake also supports native bull trout, westslope cutthroat trout, mountain whitefish, suckers, minnows, and sculpins, along with introduced trout, bass, northern pike, crappie, sunfish, and other species.

That list needs one important qualification: fish documented somewhere in the Flathead River drainage are not necessarily equally common in the open waters of Flathead Lake. The clearest lake-level picture comes from Montana FWP’s Flathead River drainage fisheries-management plan and its Flathead Lake fishing guidance.

Fish commonly targeted in Flathead Lake

Fish Status in the system Why it matters
Lake trout Introduced Major sport fish and a central management concern because they prey on native fish.
Lake whitefish Introduced Important harvest species and one of the lake’s most common catches.
Yellow perch Introduced Popular harvest target and part of the nonnative-fish management strategy.
Bull trout Native Threatened native trout that require careful identification and release under applicable rules.
Westslope cutthroat trout Native Important indigenous trout that anglers must distinguish from legal harvest species.

Lake trout

Lake trout are the headline sport fish in Flathead Lake. They are not native to the system, but they occur in substantial numbers and support recreational fishing. They are also the focus of intensive fishery management because they eat many of the lake’s other fish, including bull trout and westslope cutthroat trout.

Harvesting lake trout is therefore not just a matter of filling a cooler. Recreational angling is one tool used to reduce their numbers, particularly smaller lake trout, and to support the recovery of native fish. Anglers targeting them commonly use lures and other lake-trout tackle, but all gear and harvest decisions must follow the current regulations for the applicable fishing district.

If you are preparing specifically for this fishery, lake trout fishing lures are the most directly relevant equipment category. Choose tackle for the depth, conditions, and technique you plan to use, and treat any product recommendation as gear for legal fishing—not as permission to keep native trout.

Lake whitefish

Lake whitefish are another important introduced fish in Flathead Lake and are among the species most likely to appear in an angler’s catch. Montana FWP encourages harvest of lake whitefish under the applicable rules. The Confederated Salish and Kootenai Tribes’ Native Fish Keepers operation also markets lake trout and lake whitefish, with the broader conservation purpose of helping offset lake-trout-removal costs and support native-fish work.

Lake whitefish can be confused with native whitefish, especially by anglers who are unfamiliar with the local species. Flathead Lake also has native mountain whitefish and pygmy whitefish, so identification matters before retaining a fish.

Yellow perch

Yellow perch are introduced to the system and are an important harvest fish. They are specifically included in Montana’s broader strategy of encouraging anglers to remove selected nonnative species while protecting native trout.

Native fish in Flathead Lake

Montana FWP’s drainage plan identifies the following native fish associated with Flathead Lake:

  • Bull trout
  • Westslope cutthroat trout
  • Mountain whitefish
  • Pygmy whitefish
  • Northern pikeminnow
  • Peamouth
  • Longnose sucker
  • Largescale sucker
  • Redside shiner
  • Two sculpin species

Not every species on that list is a common angling target. Several are small, less conspicuous fish that form part of the lake’s native food web rather than a typical recreational catch. Suckers, pikeminnow, peamouth, redside shiners, and sculpins may be more familiar to people exploring the wider drainage, tributaries, shorelines, or connected habitats than to someone fishing the lake’s open water.

Bull trout

Bull trout are native to the Flathead system and are listed as threatened under the federal Endangered Species Act. The Flathead watershed is important habitat for indigenous fish, and bull trout are a major reason accurate identification is essential.

Do not treat a bull trout as an ordinary keeper. If you catch one, handle it as little as possible, keep it in the water when practical, remove the hook carefully, and release it promptly according to current regulations and local guidance. A photograph is not worth extended handling or a delayed release.

Westslope cutthroat trout

Westslope cutthroat trout are another important native trout in the lake and surrounding drainage. Their appearance can overlap with other trout, so anglers should learn the distinguishing features before fishing and confirm the current rules rather than relying on memory.

Montana FWP’s fishing guidance emphasizes identifying native trout and releasing them where required. Never assume that a trout is legal to retain simply because it is not obviously a bull trout. Regulations can vary by district, waterbody, season, species, and jurisdiction.

Other introduced fish

In addition to lake trout, lake whitefish, and yellow perch, Montana FWP lists these nonnative fish in the drainage associated with Flathead Lake:

  • Brook trout
  • Rainbow trout
  • Northern pike
  • Brook stickleback
  • Black bullhead
  • Largemouth bass
  • Smallmouth bass
  • Black crappie
  • Pumpkinseed sunfish

This is a drainage-level list, so it should not be read as a claim that every one of these species is abundant throughout the lake. Some may be associated more strongly with connected rivers, sloughs, shoreline areas, or other habitats than with the lake’s main basin. Local and broader watershed lists may also mention brown trout, hybrids, additional sucker records, or other fish; those reports need to be labeled as broader-ecosystem records unless a source specifically confirms their present occurrence in Flathead Lake itself.

What happened to kokanee?

Kokanee were historically introduced into the Flathead system and once supported an important fishery. They should not, however, be presented as one of the lake’s dominant current targets. Watershed references describe the kokanee fishery as having collapsed or becoming functionally extinct after major ecosystem changes.

The decline is associated with food-web changes involving introduced opossum shrimp and other shifts in the lake’s ecosystem. Kokanee are therefore best understood as an important part of Flathead Lake’s fishing history—not as a reliable description of what anglers are most likely to catch today.

Why lake trout harvest is encouraged

Flathead Lake is co-managed by Montana Fish, Wildlife & Parks and the Confederated Salish and Kootenai Tribes. The management objective is to protect and rebuild native bull trout and westslope cutthroat trout while maintaining a recreational fishery based largely on the harvest of nonnative fish.

CSKT describes lake trout as predators that consume nearly all fish species present, with especially serious effects on bull trout and westslope cutthroat trout. Its response combines angler harvest with gillnetting and related population-management methods. Native Fish Keepers is part of this conservation story: the CSKT-linked operation markets wild-caught lake trout and lake whitefish and uses that work to support native-fish conservation.

That approach explains why the regulations and fishing advice may seem different for different species. Anglers are often encouraged to harvest selected introduced fish, while native trout receive protection. The goal is not simply to maximize the number of fish caught; it is to shape the fish community in a way that gives native species a better chance to recover.

Before you keep a fish

  1. Identify the fish. Pay particular attention to the difference between native trout, lake trout, and whitefish species.
  2. Determine which fishing district applies. Montana FWP directs anglers to identify the relevant district before applying the rules.
  3. Read the district’s standard regulations. Species, seasons, methods, and limits can change.
  4. Check waterbody-specific exceptions. Flathead Lake may have rules that differ from nearby waters or from the general district rules.
  5. Confirm current Montana FWP and CSKT requirements. Regulations are volatile, and jurisdiction can matter.
  6. Release protected native fish carefully. Keep the fish wet, minimize handling, and return it promptly.

Do not rely on an old article, a remembered bag limit, or a printed guide that is not the current edition. A fish-identification booklet can be useful for learning the species, but it is not a substitute for the latest official Montana FWP and CSKT regulations.

Bottom line

Flathead Lake’s fish community combines native species—especially bull trout, westslope cutthroat trout, mountain whitefish, pygmy whitefish, suckers, minnows, and sculpins—with introduced species such as lake trout, lake whitefish, yellow perch, bass, northern pike, and several smaller fish. For present-day anglers, lake trout, lake whitefish, and yellow perch are the principal targets. Bull trout and westslope cutthroat trout are conservation fish, not ordinary keepers, and kokanee belong mainly in the lake’s history rather than its current headline fishery.

Frequently Asked Questions

What are the most common fish caught in Flathead Lake?

The main current fishing targets are lake trout, lake whitefish, and yellow perch. Montana Fish, Wildlife & Parks says these three species make up most of the lake’s catch.

Are kokanee still common in Flathead Lake?

Yes. Kokanee were introduced and historically supported an important fishery, but that fishery later collapsed or became functionally extinct. Kokanee should be treated as historical context rather than a dominant current target.

Can you keep bull trout or cutthroat trout from Flathead Lake?

Bull trout and westslope cutthroat trout are native conservation fish. Anglers must identify them accurately and follow the current rules for the applicable fishing district and waterbody; do not assume either trout is legal to keep.

The Bottom Line

Flathead Lake has both native and introduced fish, but lake trout, lake whitefish, and yellow perch make up most of the current catch. Identify every fish carefully, release native trout as required, and check the current Montana FWP and CSKT rules before retaining anything.
